Can Scriptation be open in multiple windows?

Can I have multiple windows of Scriptation open at the same time?

Currently, no.

For now, check out iPad Multitasking, and annotate one document in Scriptation while viewing a copy of your second file in the native Files app.

NOTE: If you have created annotations using Scriptation Layers, the different layers will not be reflected properly in other apps.
